So recently, like today, we got new Iphone 3GS for work. Never used an iphone yet. Can someone recommend me some apps? Do I have to pay for them all or what? Any free ones?

Do I have to use iTunes to sync stuff? It's like the shittiest software ever made.

And jailbreaking one? What does that mean? Seriously. And what's this cydia?

The App store is free to register, it's up to you if you want to pay for the paid apps or you could just download the free ones.

To sync songs/backup, yes you need iTunes.

Jailbreaking is just a term letting you free up the limitations on your iPhone.

Check out YouTube for videos to jailbreak the iPhone, really lets you do way more things. Jailbreaking can enable you to download cracked apps for free and get some new themes. You should download "Angry Birds", its a fun game, good to kill off sometime :p
