The rubber lining is actually there to prevent rock chips on the wheel well lips, but Honda had a bad design in sealing the rubber properly, where dirt gets trapped under the rubber strip, leading to rust. Taking off the rubber lining does less harm than having the strip on. If you're worried about the rock chips you could always reseal the rubber lining. Just make sure to spray inside the wheel well lip regularly to get rid of dirt even when the rubber lining is off. |

I'd cut/sand the rust off, give it a quick coat of paint and then put the rubber back on. Nobody will see it but it'll keep the rust from spreading. |
