I think it has something to do with your SD card and its speed...
If you're using SC Lite, then the microSD, in this case.
I have a Sandisk Ultra II microSD and I'm like 5 hours into the game and have not had any freezes or slowdown whatsoever :P
You might say that I'm just lucky.. But I can assure you that I'm definitely
not a lucky person :P
P.S. Maybe try using DMA mode when you output the rom?
