Storylines in Splinter Cell games are generally connected, but not to the absolute point where you won't understand anything that's going on without prior experience playing them.
Apparently, flashbacks are shown in Splinter Cell: Conviction as if they were projected on the wall in real-time gameplay. So it either fills you in on what happened in the past, or simply reminding you (if you have played the previous titles).
Compared to Metal Gear, it's similar because it's mostly a third-person stealth game with some third-person-shooter elements. Splinter Cell is more (in my opinion) dramatic with a deeper story and more simple (in a good way) as compared to the Metal Gear games. Both are good series-es though and if you enjoyed MGS, chances are you will very much enjoy Splinter Cell too. Plus Splinter Cell: Conviction has a two-player co-op mode with its own separate mini-campaign.
