Only "negative" consequences are the guards will make suspicious comments if you wear the Thieves Guild armor and the quests take forever to complete.
Without giving too much away, there does end up being a virtuous aspect to the Thieves Guild near the end of the Thieves Guild main quests.

If you just want the Thieves Guild fences, you don't need to do any of the main quests; just ask Vex and Delvin for extra work. Once you complete 5 jobs in a city (Solitude, Markarth, Windhelm, and Whiterun), you can complete a "special" job for Delvin to gain a fence in that city (plus the usual loot and the Thieves Guild also gain influence over the guards, so you can bribe your way out of trouble in those cities). Once you complete all of those, you can complete 5 jobs in Riften and talk to Tonilia for a 5th special job, which gets you the Khajiit caravans as a fence, though they're obviously traveling around, so they're pretty useless. Do yourself a favour and just skip any jobs in a city that you already have a fence in.

I did mainly Heist (Lockpicking) and Fishing (Pickpocketing) jobs to upgrade my skills in those categories.
You can do both the Dark Brotherhood and the Thieves Guild. In fact, the guy who gives you your first Brotherhood contracts recommends that you join the Thieves Guild so you can bribe your way out of trouble with the guards.
