It's normal.
The only difference between three and four pin fans is that the extra pin allows PWM control via the motherboard. Traditionally, three pin fans are controlled by voltage as opposed to the motherboard for four pins. And as your three pin fan is missing the fourth pin, it cannot be controlled by your motherboard's fan control software (as it's only compatible with four pin PWM fans).
On certain motherboards, three pin fans can go into a four pin slot as the motherboard allows voltage control. My Z97I-Plus is an example of this (both my chassis fans are three pins and slotted in a four pin slot). You can double check the motherboard BIOS for this.
The easiest solution would most likely be to get a new fan though.
