Based on what I tested (briefly), and read online, going into your inventory and using items triggers that glitch.
Some people thought it was because it is a rarer/harder to catch pokemon, but it's usually in those situations where you'll go into your items to throw a berry or switch to a better ball. Then you watch as all your balls fly off the screen V____V...
