This is why I like the game setup a lot. It means that while there's a bit of catch up for new users, early adopters can't run away and stomp/keep all local gyms. It's a soft cap on levels essentially. And CP isn't everything- like the show pokemon types are a bigger influence on battle outcome. That's not to say a lvl 6 squirtle will kill a 1200CP flareon, but they'll do better than you think.
As for pokeballs- I think if you miss and click on the ball behind the pokemon you can grab it back. I never verified this but I read it online (possibly reddit) somewhere.
blkgsr- sorry my response was confusing. But if you're a lower level, there's no point powering up your pokemon (using candy and stardust). I learned the hard way when I wasted so much candy and dust powering up a psyduck to almost max (for my level) only to level up and find a stronger psyduck in the wild.
So in order to get to a higher level quickly, you want to catch as many low level pokemon as possible to gain enough candy to mass evolve a bunch of pidgeys/rattatas/weedles/caterpies (with hopefully a lucky egg hatch) so you can basically gain 3-4 levels in 30 mins. Rinse and repeat for the egg time and you'll be flying through early levels like a hot knife through butter
