You will probably spend over $50 in Tokyo in 4-5 days, but depending on where you go, much of that may be via Metro and other lines not covered. Still it's probably worth it overall.
JR Pass is useless once you get to Kyoto, except maybe for a day trip to Osaka or Kobe, but you're only there 2 days so...
