I have a Thule Paceline 527 and a Yakima Forklift on my roof rack. Both use the factory cross bars and are quite secure. However, yes, both require front wheel to be removed. I understand if you have disc brakes that some racks won't work, but something like the Yakima Viper or Thule Outride will accept most disc brakes. Or you can get something like the Thule Criterium, which you won't have to remove the front wheel. Yes, I think you should stick with Thule/Yakima as they've been around for a quite a while now.
With that said, I still mainly use my hitch mounted rack to carry my bikes, as it's easier not to have to lift it up over my head, and also because I'm paranoid about driving under anything with minimal clearance. The roof racks are pretty much my spares if I ever need to transport that many bikes.
